I don't know how to explain it unless the developers modified some of the timing for the SDL version of ZSnes for Linux but ALSA 1.0.8 and Kernel 2.6.10 for some reason have better results with the audio and there are less pops, fades, and crackles within the audio itself.
Anyone have any similar results with an SB 512/Live!/Audigy series card with this similar setup?
Something with ALSA 1.0.8 and Kernel 2.6.10...?

For me the Linux version of ZSNES has never sounded the same as the Windows version - nothing attrocious but it was all still very noticable.
Ever since I started using zsnes under 2.6.10/ALSA 1.08 the disparity between the Windows and Linux versions is very nearly nil. I love it.
