The prime games are exceptionally ignorable. Nothing major changes over the span of the three games. Phazon is eradicated from the whole universe and anyone who got concerned even a tiny bit with the stuff ends up either dead or unable to do zilch about it.

Because they got them first ? The super metroid theft was supposed to prevent feds from having some. But it was a stupid idea done by a stupid clone, so no wonder it failed.
Plus you kinda busted in at the wrong time and he had little time to assess the best course of action.

Then they turned around and decided metroids were immune to missiles.

You know my take on that.
