Well, when I was having the exact same issue, enabling SRAM CHECK + SAVE was what fixed it. And my ROM is fine.
Maybe it is only needed for certain revisions of the game.

Just as a side note, I'm also finding that ZSnes v1.42 run's at about 60% of my 1.3GHz CPU during emulation, then runs at 95%+ when in the GUI, so there may be some merit to that particular concern.
