I remember using SDD briefly before I found the free s3 vesa 2 drivers. Then again, I think my earliest experience was ZSNES 0.300 or 0.400. I know I've played 0.400. So maybe you mean the very first release, or a relase that possibly predates 0.300?
I don't remember exactly, but the first readme was somewhat clear about it:

No 16-bit = no transparency. Many games are unplayable w/o transparency.

I remember trying to play FF II w/o transparency. You can't see in the Mist cave. I think you can't see the forest in BoF II behind Gate w/o transparency either, but I can't be sure about that now. I vividly remember FF II though.

I remember the old bypasses ala 'turn off BG layer 2 !'... That was a while ago, wasn't it ?

I remember having to constantly toggle 1,2,3 like yesterday.
Happy was the day ZSNES added support for VESA 1.2
Then I got SDD and switched to 320x240 16B VESA 2 and never looked back :)
May 9 2007 - NSRT 3.4, now with lots of hashing and even more accurate information! Go download it.

Actually it's color addition/subtraction (half-transparency) that can't be done - but basically it's right.

Sometimes that lets you cheat in games that try to block your view. You can see your way through the well in Secret of Evermore if you turn off one of them I think.
