Ah!
You CANNOT move the boulder in the Labyrinth without Curly. It is apparently impossible, you need two people to move it.
However, there's something VERY interesting about the Shadow Balrog you have to fight. You can keep damaging it after you 'kill' it. Perhaps it is possible to annihilate it before it gets away...?

Advice: Some may think it is impossible to acquire the Arms Barrier above the entrance to the Labyrinth Clinic early without the Booster and/or Machine Gun. That is not the case. If you allow yourself to be hit by that lone purple blob while jumping, you may be knocked into the secret passage.
EDIT: Noxious, i have found the solution to your notebook dilenma! By myself no less. I'm so proud.
Anyhow, for it to have any relevance, you must rescue Curly.
To rescue Curly, the minute you enter the center of the Core, INSTEAD OF TALKING TO CURLY, move to the rightmost part. You will find something glittering on the ground on the rightmost robot. It is a Tow rope. Take it, now defeat the boss. The drowning sequence will go, but this time you may choose to use the tow Rope on Curly by examining her body. Do so. You will take her with you to the Waterway.
Now enter the house. The computer's message has changed... Read it, and follow its advice.
If you try to take Curly with you and you defeat the Waterway boss, she will be blown away. So I'm not sure what to do here. However, I can tell you that Booster will open the Labyrinth portal if you don't kill him by talking to him back there.
Also... I found out that if you destroy the Waterway boss in a certain way, you get something called the Alien Medal and the screen explodes in jellyfish... I HAVE NO CLUE what it does though or how I triggered it. If i had to guess however, you have to win just as all of the fish exit the screen, or destroy lots of em. One or both.
EDIT2: Note to those who have acquired the Spur: Go to the Labyrinth Shop and talk to Chaba the Clerk. He will give you the Whimsical Star, a green star barrier that is always on and damages all enemies around your character.

OK, I've mastered Misery and both forms of the Doctor, but the core is just killing me. Are there any secrets to disposing of him?

The only secret to smashing all of the end bosses is:
The Spur. It owns them so badly it's sickening. Ten or so Lv. 2 charged shots to each and it's all over.
But you clearly don't have it if you're having any trouble. Have you tried Blade 3? It should do the trick.
EDIT: Out of curiousity... Can you edit the dat file to add stuff to your inventory? Hehe. It'd be hilarious if I could make a start game save with, say, the Spur, the Machinegun, the Snake, AND the Blade plus Nemesis.

Nope, that was my first playthrough. I just beat it, though. I have almost as big of an adrenaline rush as the first time I beat Super Metroid. Now, on to the secrets! hehe

Today I will post a boatload of secrets I discovored the other day. (I had no internet access. Had nothing else to do.)
When you next return to Arthur's house, Booster will have fixed the Labyrinth teleporter and use it to meet up with you. He then awards you with the Booster V2.0. (There's a hint about this near the last save point in the game: Booster writes that he can finish his adjustments on the BoosterV2.0 if he only lives long enough.)
Boss strategy for the Undead Core? LEAVE MISERY ALIVE. The monsters she spawns can be mowed down for health and missiles. If she is defeated, you're left with only the Life Pot for healing and have no way to restore Weapon Energy if you don't have the Spur. (If you DO have the Spur, you can clear out Misery's monsters in a matter of moments for a shower of powerups.)
Curly gets blown away as you leave the Labyrinth? Go to to lower-right corner of the Plantation. This explains why you had amnesia in the beginning of the game. Try visiting her with the Mimiga mask for a different reaction. By the way, there's no way to get back to the waterway house later in the game. The door leading to the waterway "won't move."
...Red Demon is a wuss with the Spur. Hehehe. Especially since it's kinda like cheating, under the expected circumstances (All weapons level 1. But the Spur has no levels).
I found the stopwatch, but I can't find the Sacred Grounds. I'm CERTAIN that the statue-carver guy has something to do with it, but he's always too busy carving a statue of the Doctor to speak to me...
Heh. A sign that says "That's all, folks!" I wonder if it's there for anything other than just to be silly. (If you jump into the sky from there, you're returned to where you entered the area.)
You can beat the game wearing the Mimiga Mask. Some dialogue is different (Misery's opening taunt and when you speak to Chaco in her cage), and you'll still be wearing the bloody mask during the cast roll. Also, if you speak to Booster (presuming he survived) he apologizes for screwing up the island. Hehehe. I have screenshots, but they're on another computer. (The Final Cave was cleverly designed to be completable without a jetpack.)
I'd post about how to save Curly, but Metatron beat me to it. Naughty, naughty Metatron.
I wonder what would happen if we went into the game files and "switched" various files by renaming them.
Jumping section in the Labyrinth? Kill everything with Blade 1. The room was DESIGNED for it. (As long as we're on the topic of jumping rooms from games named "Story" ... Go to the Forest of Patience in Maple Story. Very aptly named.)
...Another bonus the Spur has over the Polar Star: The Polar Star can only have two shots onscreen at a time. The Spur has no limit to basic shots, but a charged beam prevents you from firing again 'til it disappears.

Talk to the Cthulhu. He'll mention the special mushrom. Now talk to that blue mushroom and just answer questions until he gives you the Mushroom Badge.
Examine that Badge, and talk to the blue mushroom twice. Enter boss fight. Defeat him to get him. Then you stuff him into Curly's mouth (no joke) and she gives you the Iron Bond, which you need to enter the Grounds.
Now, to enter the Sacred Grounds, get the timer by having Booster 2.0 and saving Curly. When you defeat the final boss, enter the very same shack with Booster's diary. There's now a hole in the floor.. Save and rest first, or else. That hole leads to the Grounds. A sign there very aptly reads: "Welcome to Hell." Curly reappears here, and she attaches to your back. Every time you fire any gun after the hellish collapsing room, she fires behind you with a Lv. 1 Nemesis that cannot be upgraded! Rawr.

Jesus Christ, the secret boss is A BEAST. Three forms, tons of health, a tiny weak spot on the last two forms... Capable of burning through 200-odd HP easily... Vat de fak?

I figured out all of the weapon info. Mix and match weapons, get both the Spur and the Machine Gun, give the Super Missles infinite ammo, whatever.
I haven't tried all the possibilities for weapon slots, but I found the values for all the "normal" weapons. I also haven't mapped out lvl/exp values, but that's not very important.
I don't plan to go so far as to decipher the entire save file, but I would like to try to figure out how chest states and health container/missle upgrade collected states are stored, maybe how the item inventory works, and maybe even how the current save point is stored.
Have fun.

Hmm I'm a total novice on this stuff so don't get mad if I wrote it out wrong. I'm not too sure if I have the right addresses but maybe you could tweak around with it and find more stuff. What would probably be really hard is figuring out the event triggers.

Hmm, at my current save in the save shack in Mimiga village, 011h is FF and 015h is 20. Is that what you meant? I pad all my address to 3 numbers because the final byte in the file is 603.
Oh, and 00-07 seem to be a version code - right now, it's Do041220.
Bytes 034 and 035 change every time I save and I have no idea what they store.

Yes that's it but mine is FC 20. Heh maybe I was wrong about that after all. It seems more complex then I thought it was. Forget all that stuff I said about jump width.
