I can see both sides of the issue here:

The ZSNES code would be cleaner, and ROMs would be in their "authentic" form, but people who use copiers regularly will frequently have to byteswap their ROMs. :/

If something like NSRT would be integrated:
(listing stuff other than what may have already been said)
Good:
Less people will complain when they have bad ROMs (minor bad ROMs)
Bad:
Those same people will complain about NSRT and/or ZSNES when it attempts to process unreadable ROMs (very corrupt).

I'd prefer NSRT to be seperate anyhow.. since it puts the effort on the user to find a good ROM (and/or fix a slightly bad ROM)... Otherwise the complaints to fix the problem will be a function of thinking each ROM should work fine in every case (which is a bad indicator).
