what would run faster? and what is recomened?

Depends on your system configuration and specs. Technically there are no differences in terms of performance between the two.

Use the Windows version unless you have a good enough reason to stick with the DOS one. The Windows port has a few extra features over the DOS port, such as the HQxx filters and the ability to rewind.
