I'm using a REALLY SLOW computer,
and while playing Megaman X 1, I click F2 and F4 a lot (for obvious reasons).
but sometimes instead of doing what it should when the appropriate button is pressed,it opens the menu (not top menu,the one you get if you press F1) and it's a pain.
also,when I click F3 the screan flashes teal

Any chance that you may have reassigned which button displays the menu? If so, you can always delete the CFG file. If you have enough buttons on your gamepad, you can assign the save/restore keys to those.
1.) Does your screen also flash teal when you bring up the 'F1' menu?
2.) Does your computer use an ATI graphics card?
If your answer is 'yes' to these two questions, the simple solution is to add:
[Display]
Five6Five=1
To your system.ini file (located in your WINDOWS folder) and reboot. (NOTE: I've messed around with settings in the system.ini file before and have had my display screw up. I suggest you back up the file before modifying it.) And even if you said 'no' to both questions, it may be worth a shot to try this out to get rid of the flashing...

I can confirm at least this, but it not only happens when you try and load-state... it might also happen when you try to reset a game with a shortcut key. All this does NOT occur *every*time you try it but it happens (of course) randomly. And yes, my configurations are fine.
