Issue with ZSNES Linux in windowed mode

I just upgraded to ZSNES 1.42, and I'm having a rather difficult issue to deal with. It seems to run fine in fullscreen mode -- which, unfortunately, I can't use because of an SDL fullscreening issue with nVidia's TwinView -- but whenever I put it into windowed mode, it no longer responds. It doesn't hang (you can see it continuing to make gettimeofday() and a few other miscellaneous calls several times a second when run through strace), but the window does not receive keyboard, mouse or joystick input.

Here are what I assume to be my appropriate hardware specs and package versions, just in case they're relevant:

Hardware:
  • Motherboard: Asus NF7-S (nVidia nForce2 chipset)
  • CPU: Mobile Athlon XP 3200+
  • RAM: 512MB PC3200
  • Graphics: nVidia GeforceFX 5900 128MB
Operating System:
Gentoo Linux 2004.2, Kernel 2.6.10 (vanilla sources)

Packages:
  • zsnes: 1.42
  • libsdl:1.2.8-r1
  • nvidia-glx: 1.0.6629-r1
  • xorg-x11: 6.8.1.902
  • metacity: 2.8.8
I haven't yet tried rolling back to my previous version because it does not seem to be contained in the Portage tree any longer. Any tips or advice would be much appreciated.

What, you didn't emerge nvidia-kernel?

Of course I did, but it's the same version as nvidia-glx so I didn't bother mentioning it.
