I dealt with ME for about 5 years, so I know what you're going through... I can only suggest a few things, though.
= scanregw /fix
= Reinstall DirectX (Guess you already did, but again couldn't hurt...)
= Go through dxdiag and run all of the tests
= Uninstall/reinstall any special keyboards or joysticks/controllers.
= Go through PATH and see if you have an extra DINPUT8.DLL somehow?
That's all the generic ME-sucks solutions I can think of, unless you're really desperate and want to reinstall ME. Oh, and also you could run drwatson and see what its crashlog gives you, (Click Details when the error happens) occasionally that can give a bit more insight into the problem.
I'm using DX9.0c with ZSNES though, and I believe I did using ME as well, so there isn't an incompatibility there.

I don't know much on the topic but there is a trick to get zsnes to work when it crashes sometimes. It's listed right in the help menu of windows 98se-XP. Run the directx diagnostic tool (windows 98 has a shortcut to it in the folder and for XP just go to start>run and type in dxdiag) and when you do go to the display tab and run the direct draw tests and hell for good measure do the direct 3D tests as well. That may help, I used to do that to get zsnes to run on my old busted savaged 2000 card. Maybe it will help you too.

Maybe try different versions of some hardware drivers such as your input device drivers(if any) since the error is always with dinput8.dll?
Many motherboards often have chipset drivers as well such the Via 4in1 drivers if you have a Via chipset. Those should be installed first before installing anything else.

DX9.0 simply blows at DX8. Reinstall it and it should work.

DirectX 9.0c isn't the problem and when DirectX 10 or whatever comes out it won't be a problem either. The real problem is with your Operating System. You said in the other post Kernel32.dll was crashing and giving you problems correct? Kernel32.dll is the CORE of Windows 9x/ME itself.
I'm going to suggest only one resolution so if you don't follow it... your loss for not heeding good advice:
Windows 9x/ME has been known for nearly 5+ years now to have a very bad memory leak problem along with the 9x kernel having major instability issues with virtually any program. The only resolution you can have is to either get Windows 2000 or Windows XP and get off 9x/ME completely.
I've used ZSnes with DirectX 9.0c since SP2 came out for Windows XP and I have had ZERO issues with it. The ONLY issue I had was during a compile once when Visual C++ 6.0 wouldn't compile ZSnes till I commented a few lines out in dsound.h and then it worked fine. Then the developers of ZSnes made ZSnes compatible with MinGW with Allegro's DirectX 8.0 SDK pack and so one less problem to never possibly worry about again.
